יחידת המיקרוסקופיה של מכון וולקני מורכבת מיחידה למיקרוסקופיה קונפוקלית המהווה מתקן ליבה למחקר בתחום הדימות ומצוידת במיקרוסקופיה פלואורסצנטית מהמתקדמות ביותר ומאפשרת ניתוח כמותי של תמונות. בנוסף היחידה מצוידת במיקרוסקופ אלקטרונים סורק, מיקרוסקופ ובינוקולר פלואוריסנטי ושירותי היסטולוגיה. היחידה מספקת גישה, הכשרת משתמשים וסיוע טכני על ידי צוות מקצועי המתמחה במיקרוסקופיה ומגוון רחב של טכניקות להכנת דגימות.
